I'll answer my own question. As long as alternate_login.php calls Gollem::canAutoLogin() to determine autologin status then this works.

When the 'alternate_login' configuration parameter is set (either in Gollem config or Horde config), the user is redirected to the login screen for backends that do not require authentication. When selecting a backend that does not require authentication (from the horde tree menu), the user should go directly to the file listing for that backend, not a login screen. This is somewhat related to ~~bug 3170~~. I can submit a patch to fix this issue if this bug is confirmed.
