IMAP alerts are raised when opening the IMAP connection, and of course
we have to open the connection to delete the message. This might be
confusing but it's the expected behaviour.

Mailbox was at 96% of quota. After I have deleted a large message, the
qutoa bar shows that the mailbox now is at 76,31% of quota, but the
warning box saying »Mailbox is at 96% of quota« is still there (cf.
attached screen shot).

Only after refreshing the directory listing, the warning box disappears.
