Are you sure that all of your PEAR packages, specifically Horde_Core, are up to date? This exact problem was fixed a week or two ago.

When replying to an email from my BlackBerry the reply is at the bottom of the email thread despite the Global Preference->Active Sync-> State Management being set to Top. Device: BlackBerry Z10 Device Version: 10.1 If this can't fixed perhaps an option to disable Smart Reply as the problem doesn't occur for devices that don't support it. For me, this is a showstopper from adopting the Horde platform for email as the problem doesn't occur with Exchange.
