I'd simply create a new theme for them to accomodate this. I don't see 
making things like that configurable outside of themes. Per-user 
themes are an option, but that's well down the road from here.

I have a user requesting the ability to change the highlight colors 
for different message types on a per-user instead of just a site-wide 
per-theme basis.  For example, he would like to be able to turn off 
the green highlight on messages he has replied to without turning it 
off other IMP users.
